Does anyone have experience working with CellProfiler to analyze your images?
I downloaded it and I am watching tutorials, but I don't seem to get the thing to
work..
Can anyone help me getting started?

I suggest you to read the paper that appeared in Biotechniques (26-Lamprecht_Biotech_2007) for the basic understanding. Once, you are familier, you would love to use this tool.
