we are going to set-up a new confocal microscope in our institute. we would like
to purchase a basic beginner reference books for handling of confocal microscope.
I will be glad, if i get list of 3 best books.

Get Pawley's handboob of biological confocal microscopy if nothing  
else... Not strictly a beginner text but it covers nearly everything  
you need to know. A second book could be Alan Hibbs' : confocal  
microscopy for biologists.

This is an excellent general microscopy book which would serve a
introduction to the more advanced Pawley book.

Come on....Confocal and Two-photon microscopy (Wiley) by myself and the newest on Optical Nanoscopy (Taylor and Francis CRC)  are good books, too...

Based on the limited number of books that I have experience with I think
my list would look something like this:

1. Optical Imaging Techniques in Cell Biology by Guy Cox (Beginner ->
Intermediate).
2. Fundamentals of Light Microscopy and Electronic Imaging by Douglas B.
Murphy (Intermediate).
3. Handbook of Biological Confocal Microscopy (James Pawley (Ed))
(Intermediate -> Advanced).

However, although these books do give a detailed explanation of how
confocal microscopes are constructed and how their components work they
are not written as protocols describing how to operate these
instruments. For information about how to handle a specific instrument
you will need to depend on the user manual or the help files that comes
with the system software.

There are also several excellent articles available at the following
websites:

Another, slightly left-field, suggestion:

Techniques in Confocal Microscopy edited by P Michael Conn, 2010,
Academic Press

This contains papers from 3 original volumes of Methods in Enzymology,
revised by the original authors, in the 'Reliable Lab Solutions' series.
It was produced in India so the price is quite good ($56 on Amazon), and
there are 500 pages.  Of course it's a bit of a mixed bag but there's
lots of good stuff from top authors there.  Yes, I do have a chapter in
it but I don't get royalties (that's another way they keep the price
down) so I have nothing to gain from the recommendation.  It has to be
top in value-for-money stakes.

For what it's worth, our lab uses these three:

* Optical Imaging Techniques in Cell Biology, Guy Cox
* Live Cell Imaging, a Laboratory Manual, Goldman and Spector
* Handbook of Biological Confocal Microscopy, Pawley

These three cover the needs of every experience level.  Some other great stuff has been brought up by other respondents; we will definitely look into acquiring those as well.

There is also a new book "Basic Confocal Microscopy" that was released about 2 weeks ago by Springer. I am a bit biased since I am an editor of the book along with Jay Jerome. Ralph Albrecht and Tom Trusk also provided chapters.

This book is based on our "Basic Confocal Microscopy" Workshop that we have taught for the past 10 years at a number of venues including Microscopy Society of America meetings and several universities in the US and Australia. Chapters include:

Introduction and Historical Perspective
Theory of Fluorescence
Fluorescence Microscopy
Specimen Preparation
Labeling Considerations for Confocal Microscopy
Intro to Digital Imaging for Confocal Microscopy
