Micro-Manager at the ASCB meeting

If you are attending the upcoming  ASCB meeting in San Francisco, December 13-17 (http://www.ascb.org/meetings/), please come see us in booth 2009 in the Exhibition space.

Micro-Manager (http://micro-manager.org) is Open Source software for microscope image acquisition.  It controls a large number of scientific grade cameras, microscopes and peripherals and lets you take snapshots, do time-lapses, z-stacks, and multi-channel images.  It runs as an ImageJ plugin and works under the Windows, Mac and Linux OSs.   Micro-Manager is being developed at the Vale lab at UCSF supported by a grant from the NIH.

We are planning on having a microscope setup consisting of a Yokogawa spinning disk confocal, Hamamatsu EM camera, Solamere laser launch, Zeiss AxioObserver and ASI XY and piezo Z-stage all run from a Mac Pro using Micro-Manager!  We will be demonstrating a way to do very fast multi-channel imaging and acquiring Z-stacks using a hardware solution based on the Arduino micro-controller (http://www.arduino.cc/).  

This is also your chance to meet the new members of the Micro-Manager team: Oleksiy Danikhno (who joined us last week) and Arthur Edelstein (who will start in January).  

Of course, our main goal is to meet you, hear about your experiences with Micro-Manager, your wishes for future development and everything else you would like to tell us.  It is also a great opportunity to get personal hands-on training in the use of Micro-Manager.  If you are running a microscope with Micro-Manager, tell us at the meeting and we might have a Micro-Manager T-shirt left for you!

I'm not sure "ethical" is the correct term for sticking your head in the
sand....

I think "free", OpenSource, and "free download" should be researched a
bit by BD Biosciences..

 From the MicroManager web page:
  μManager is an Open Source software package for imaging and control
of automated microscopes on multiple platforms (Windows, Mac and Linux).
Together with ImageJ, a popular image processing package, μManager
provides a comprehensive imaging solution – comparable to commercially
available ones.
μManager software, including device drivers, is free. Versions 1.1 and
1.2-beta are available for download.

I have no involvement, financial or otherwise, with MicroManager, but
fully support the open source efforts of the ImageJ and MicroManager
communities.

I'd like to add to my previous comment.

MicroManager is certainly NOT commercial, and neither is it
anti-commercial. I hope that vendors will get it clear that regardless
of how full of features a commercial product may be, there is frequently
something that it DOESN'T do and with open source extensible tools we
can solve these problems cooperatively as a community and add to the
array of tools at our disposal. If one looks at the list of
community-contributed plugin enhancements for ImageJ for instance, it is
clear that the microscopy and imaging community finds this a very
beneficial approach. I know that I have written a number of plugins to
solve problems I have faced. I have less experience with MicroManager
but I am hearing very good things about it and think it is on the same
course with ImageJ, and applaud the people who devote their time to this
effort.

Hardware vendors should not fear this movement; they can benefit because
these tools make the hardware more valuable and useful. But system
integrators - now there is a worry there, right? What if people could
see that the emperor has no clothes......   I see that BD Biosci IS a
commercial interest and is essentially competing with the non-commercial
MicroManager by selling OEM cameras and their tools, and apparently
quite worried... Folks, maybe this is a tip to have another look at
MicroManager....

And shame on Sally and BD Bioscience for trying to suppress
non-commercial cooperative efforts.

Hi All,

Nico and Nenad's efforts should be applauded not criticised; really shocking attack by BD!!  Seeing them at  this meeting for those who can manage to get there should be very beneficial for not only them but all of us, via encouraging information exchange between users and developers.  MicroManager is fantastic: easy and flexible to use, fairly easy to interface with using your own framework in both Java and C++, and of course free.  Perhaps that's why commercial entities are so twitchy about it??
  Great job Nenad and Nico, keep it up please!  I'm glad you were successful in finding new colleagues to help with this great project.

I think I'd like to get some feedback on "what is appropriate for
posting" on this listserv and "what is not appropriate."  To my way of
thinking, it is appropriate to list seminars and workshops when these
are free of charge from both commercial entities and non-profit (e.g.,
web seminars).  It is also appropriate to list seminars and workshops
from commercial and non-profit agencies when these are for a fee, but I
would think that many(?) of those on this listserv may disagree with the
inclusion of commercial agencies.  As far as vendors who are showing at
a conference, this is a far stickier subject.  To my way of thinking,
whether the enterprise is for profit or not for profit, neither should
be able to advertise on this listserv (as much as I, too, am a votary of
the micro-manager software).

I think there is a clear separation between "products" and "education."

It would be useful to all to clarify what can be posted and what is
inappropriate.

If interested, please send email to me at [hidden email] in regard to
this subject if you want to weigh in on it.   I know there will not be
universal agreement, but maybe this can be a means to get to
clarification.  Or maybe it will just be a way to get myself into trouble.

I agree 100%. If I want to buy a product or service, I know where to
look. Similarly, if I want  to find expert confocal information, I know
where to look.

The email server list is to communicate what's going on in the field of microscopy and its usage. It may be profit or nonprofit organization can post the information. It is important to post in the list server so that the members can follow the progress or development in this field as long as they do not mention the price of their products.
For example, the micromanager...., I came to know through this email list server.

I strongly support people should post if any new products, workshops, conferences, etc in this confocal list server.

We have a P41 center supported by NIH, and through this mission we run a
yearly workshop for which we charge a fee. This fee does not cover all of
the workshop expenses, which are mostly covered by NIH and university funds.
It seems to me, both as an "advertiser" and as a listserve user, that this
educational opportunity is appropriate for posting.

While a blatant advertisement is not appropriate for this listserv, I
remember a very interesting and pointed discourse between vendors about
digital cameras occuring here.  As long as it is informative, I see no
reason to disallow commercial interests from discussing issues, comparing
their products with others or announcing something new.  Indeed, there have
been many instances where someone sent out a plea to the community, and the
vendor specifically mentioned was notably quiet.

We are are all (those with profit motive and those that consume) capable of
discriminating between crass commercialism and a note that would interest
the imaging community.  Clearly any business that hopes to retain a higher
level of credibility within this community should be able to distinguish
between these concepts.  If they can not, then this current discussion would
suggest that they will certainly learn in short order.

Leica LAS AF on virtualbox

Here is a followup on my question of running Leica LAS AF under Windows XP64.
To summarize -- it is clearly not supported by Leica, and cannot be installed
under XP64 without some change.

I tried using VirtualBox to run 32 bit Window as a guest O/S  under XP64. This
was remarkably simple to set up, and in fact the Leica LAS AF installation went
smoothly.

Unfortunately, the USB dongle is not picked up by LAS in this configuration.
This is disappointing because the USB port is properly captured by the 32 bit
guest O/S, and I can even see the dongle as a USB disk inside the 32 bit O/S.
Just to make sure, I copied the hidden files from the dongle to the desktop of
the 32 bit guest O/S. However, LAS AF still reports that the dongle was not found.

Probably we will just put LAS somewhere else or not bother with it, since I
prefer doing postprocessing in ImageJ.

Another suggestion was to fool the LAS installer into thinking that XP64 is
really XP32. I haven't had a chance to try that.

Jerry (and the List),

I don't have a problem with commercial announcements.  If vendors would like to announce something, the announcement should be relevant to the list (e.g., confocal or LM in nature), brief, and include a link to a website for more detail.  No bad mouthing of competitors would be allowed.  If a vendor seems to have an excessive number of announcements, that might be a time for the list owner to quietly tell the vendor to "tone it down".
