Hi Eric,

You might want to consider CyTRAK Orange for this.
This cell permeant dye (related to DRAQ5) gives a differential signal in
the nucleus and cytoplasm which allows intensity masking of the nucleus
and the application of a ³watershed² algorithm to detect the extent of the
cytoplasm.

It is excited at 515 nm (i.e. blue or green) and has peak emission at 615
nm.  
It is compatible with GFP and is not red-excited meaning it can be used
with APC and APC-conjugates.
