Hi Megha,
You can use IMARIS software. First you have to convert your 3D z-stack to
surface surface rendering. Once you have the surface projection you can do
any type of measurements using the IMARIS software.
http://www.bitplane.com/imarisBut its a paid software, it may be available at con-focal facility.
