We also use Calcium from Brown Bear.  It works fine for scheduling but as far as I know it does not have an invoicing option.  That would be nice.

We use CORES (Core Ordering & Reporting Enterprise System) developed in-house
here 13 years ago and in use at 17 other institutions.  We are in the process of
merging CORES with iLab Solutions, the leader in the core facility software arena.  
The software is quite robust for scheduling, billing and a myriad of other core
facility management needs.

Here in Imperial College we use Sharepoint: Not designed for microscopes,
but available in many institutions and - crucially - used a lot by finance
admin people. That makes it easy to integrate with the whole recharging /
journalling workflow. And pretty much everything you need, booking diary,
linking unique user email, messages to users of a specific equipment (or all
users), reporting, filtering,... We even use it to track microscope service
issues. It also allows dynamic integration into Excel spreadsheets, so you
can use all the usual Excel tools for calculation, filtering, summaries,
pivot tables, pivot graphs etc. It's got its limitations, as every system,
but by and large it's doing a good job,
