Though we didn't do this with a spinning disk system (just a fully motorized wide-field system) we didn't observe any issues having Metamorph and MicoManager on the same machine. Of course you may want to make sure that no one tries to run them at the same time as this may cause trouble. Alternatively, you could set up the system as a dual-boot one and in this case you should be able to avoid any interference.

Dear All -
We have been struggling (for some time) with a Nikon/Andor spinning disk system running Metamorph and I am now wondering about trying MicroManager on this system. It is in regular use, so we cannot afford to disrupt the users who are not having issues. One major problem right now is with the PFS and a difficult sample with a matrix gel and multiple well-plates.
Anyway, my question to the experts out there is whether or not we can run uManager simultaneously on a system running Metamorph or if they will interfere with each other and we should not bother?
If they won't play well together, I would be interested to know if there is a Metamorph User Community out there? Please point me the way! We are not able to get any support from any of our vendors on this software and feel a bit stuck with it now.
