It depends what you want to measure. For protein-protein we use mainly CFP-YFP and occasionally GFP-mRed and measure it by acceptor photobleaching and FLIM.

Hi,
If you are looking for a dye + a protein then I know that some people are
using GFP (donor) in combination with Bodipy (acceptor) in Ligand Receptor
binding work.
